The Inquisitors, who first appeared in the animated Star Wars Rebels series, were a vital part of enforcing Order 66 long after the first command was given by Emperor Palpatine to the clones.
Despite working so closely with them, it's been well-known that Vader was never fond of the Inquisitors. Much of this has to do with the Sith Rule of Two, as Vader no doubt feared being replaced by another Force-sensitive dark side wielder, but there were other forces at work. Vader often pitted the Inquisitors against one another as a result of his disdain for them, but most importantly, he rid the galaxy of their influence by the time of the Galactic Civil War.
Order 66 Remained In Legal Force Throughout The Empire Order 66 was made into law by Emperor Palpatine, rather than being just a one-time event ordered at the end of the Clone Wars. This means that anything associated with the Jedi or the Force were in violation of not just the original Order 66, but the law that was actively being enforced by the Empire.
The Inquisitors' Deaths Would Have Been The End Of Order 66 With the Inquisitors' work fulfilled and the mass majority of Jedi and other Force-sensitives wiped out, then the death of all the Inquisitors would have ended Order 66 altogether. Despite this reality, Inquisitors such as Iskat Akaris continued to cling to the belief that they would all gain freedom because of their service to the Empire.
This is why there are no Inquisitors by the time of the Galactic Civil War, as opposed to Vader wiping them out just because he wished to. Still, Vader likely enjoyed getting to close out Order 66 with the death of the Inquisitors, especially given his hatred for them. From the creation of the Inquisitorius, it's been inevitable that they would all be the final stage of Order 66, whether they remained in denial of that reality or not.
